First, you need to know why it broke. Were your mounts totally worn out and it broke from jumping around?
Is this a daily driver or strictly off road? Stock engine and gearing?

Do you know why it broke?
If the stock mounts were in decent shape and you broke a trans. casting, there may be some other problem.

is it fine to run the stock mounts if they are in good shape or do you think that they need to be changed

Stock mounts will not hold up in an off road truck for very long. The stock mounts are not meant for the loading and unloading seen in off road. Chances are it beat itself senseless.
Contact autofab for some much better suited mounts.

if the stock motor mounts are worn out do you think that that would lead to getting a hole in the case

yes. more flex @ motor end and less flex at trans end = tranny case breaking.

with new mounts is it ok to run the stock trany cross member or do i need a aftermarket one and is a stock trany fine to run with 35" tires, or what size tire is good to run with stork trany and gears

If your motor mounts were bad, then it wouldn't take much abuse to cause damage at the tranny. I'm not aware of any aftermarket mounts that are a direct replacement for the originals.
Stock gears work best with stock tire sizes. Bigger tires add strain to the entire drivetrain, including the mounts. That doesn't mean you have to change everything to go off-roading, but if your gonna beat your truck like a borrowed mule, you will find yourself replacing parts. Stiffer mounts won't fail, but the next weakest link in the drivetrain will suffer as a result.
