Sounds like you lost a tooth. You'll need a rebuild soon. If you continue to run it, pieces of loose metal can cause damage to other gears. If you don't have the time/money/whatever, at the very least drain the oil to get rid of any flakes, refill and don't use 3rd.

Baja T/As are very tough on a trans. Heavy with too much bite.
