So what I have is the 88-98 Short bed bedsides by Glassworks Unlimited and I'm trying to run a tailgate. My questing is should I cut the corner for the fiberglass for the tailgate to close?

Yes trim the glass at the top at the tailgate, that should allow the tailgate to close now.
